My gelding kept getting sore in his neck and shoulder on one side, switched farriers, got his feet right, his angle was very slightly off, he no longer gets sore.

Has the Vet ultrasounded the shoulder? If not, it’s probably time to do it. I’m wondering about soft tissue damage...a tear or something of that nature....if so, the  more you use her, stretch her or manipulate it you may be doing more damage.  Just a thought. Good luck.
I truly don't think GLP meant her answer to be tacky. 1DSoon--of course it was meant that way. I didn't read it the first time as been to a vet, so yes, sometimes including even obvious information helps some of us! I hope you figure out what's wrong and can fix it so you can keep running her. It's obvious you enjoy her

I mistakenly took GLP to task when I meant to reply about the snarky reply of “what a novel idea...should have been done about 4 months ago.”  My apologies.

 I had friend with a wicked horse who has a similar case. Ended up being an OCD Cyst in the shoulder. Took numerous vets and months to find it. Kids horse now. Best of luck finding out what it is!
