does it hurt joints to canter a two year old in a round pen or should they just be kept at a trot?

Too many tight circles at any speed are not the greatest thing for a young horse's developing joints.

it can damage joints if you over do it. I suggest teaching them to turn into you not away, stopping when you say whoa and basic sacking out on the ground. If this is done in moderation this shouldn't hurt them and will help ALOT with future training imo

Depends on the size of your round pen. If it's a big round pen, I'll work a little bit longer than I will in a small one. Starting one out, I usually just ask for a few strides anyhow because they usually don't have the muscle development to hold their frame for very long. I'll only get a full lap or two after they're conditioned and I don't ask for more than 2 laps and I won't ask for that but maybe a couple of times a session. I keep my seesions short.
Another thing that's hard on them is the sudden changes of direction. I try to limit that as well if I can.

I try to just teach them to pick up the gate when asked and hold it until I say otherwise
(usually 1-2 laps
) I try not to do very many small circles in general on horses but in the round pen I basically ask my horses
(all ages
) to give me some effort, not really a specific set of athletic ability.
