I've never had an issue with my horses getting rain rot until moving to the east coast and have had them get it each winter and each summer since being here. I have been reading about putting neem oil on the affected area and covering them with a sheet to keep it wet to pull out the scabs... Where in the world would you get Neem oil?
ETA: where can you get Neem oil in a large quantity? I've seen the small spray bottles that I would go through in about 2 uses lol :

I don't know about Neem oil but my vet a long time ago gave me something made by MedCo. to cure rain rot. It worked so well I went back to get some more of it for a friend's horse and he was out of it but he said it really wasn't anything more than iodized salt that you can get cheap at the grocery store so I have used that ever since. Put 2 tablespoons per day in their feed and it clears it up in a week. It cost 47 cents for a pretty good sized container of it at Walmart. I know that sounds too simple and cheap to be true but try it....it has always worked for my horses and I used to have a mare who kept rain rot all year long until I started doing the iodized salt.

Wal-mart makes its own brand of Selsun Blue for dandruff that works really well to bath them in it. Cures the rain rot.
