A friend of mine recently was talking about a very well known barrel racing stallion, she said her friend had gotten some frozen semen which her vet had given her mare, and her mare ended up "being dirty".. What exactly does this mean? Will the mare get over it and be clean again? Is the stallion owner responsible for this?

No---it is not the stallion owners responsibility to make sure the mare is clean before breeding, it is the mare owners and if they did not have the knowledge to have the mare checked the vet doing the AI sure should have. 
By Dirty they generally mean that the mare has some kind of infection and this probably kept her from catching.

From reading about the problems people have with breeding horses, often mares have even more of a reaction to frozen semen than fresh cooler or live cover.  The vet has to stay on top of what is happening in the mare. If she has a lot of fluid (from inflammation) he needs to give her oxytocin and/or antibiotics ASAP.  If she keeps all that inside, the fertilized egg will have no chance.
